Settlement began in the 1750s, at the very end of the French regime. The land was then divided between the seigneury of Sainte-Croix, where it formed the 7th concession, and the seigneury of Les Plaines. In the early 19th century, families from Sainte-Croix and Saint-Antoine-de-Tilly settled there and began farming.

The history of Saint-Flavien
- 1834Parish canonically established
- 1880Church built
- 1912Village and parish split
- 1928Electricity arrives
- 1999Reunited as a single municipality
The parish was canonically established on December 1, 1834, and named in honour of Bishop Pierre-Flavien Turgeon, a future Archbishop of Québec. It was civilly established on September 28, 1843. Even so, it took about fifteen years to get a first chapel and more than 20 years to get a resident priest.
The current church was built in 1880 to plans by architect David Ouellet. The village then grew with the arrival of a resident doctor in 1889, a sewing factory in 1900, the Banque provinciale in 1908 and a butter factory in 1910. In 1912, Saint-Flavien split into two municipalities, the village and the parish.
Saint-Flavien received electricity in 1928. In 1951, the La Station area left the parish to become Laurier-Station. From 1980 to 1994, the Société québécoise d’initiatives pétrolières extracted natural gas from the ground, and since 1997 the depleted reservoir has been used for seasonal gas storage. On December 29, 1999, the village and the parish became a single municipality again.
