The land was part of the seigneury of Notre-Dame-des-Anges, granted to the Jesuits in 1626, which stretched north from the rivière Saint-Charles. Like the rest of Charlesbourg, it remained farmland for a long time. In the first half of the 20th century, Charlesbourg also became a summer retreat for Québec City residents, before urbanizing in the second half of the century.

In June 1945, Cardinal Jean-Marie-Rodrigue Villeneuve, Archbishop of Québec, founded the parish of Saint-Rodrigue, named in his honour. In 1946, it had only about 800 parishioners, supported by donations from 170 families. With no church, the first services were held at the Gros-Pin school, in the basement of a house or in a garage at the corner of 46e Rue Est and 1re Avenue.
Father Antonio Houde, parish priest from 1946 to 1971, first had a crypt built, completed for Easter 1947; it served as the church for 16 years. The current church was built in 1962–1963 to plans by architect René Blanchet, in a modern Gothic style, with granite stone façades. It was blessed on December 22, 1963.
In 1976, the merger of several municipalities formed the city of Charlesbourg. In 1999, the Saint-Rodrigue and Saint-Jérôme parishes merged under the name Saint-Jean-Eudes. Charlesbourg became a borough of Québec City in 2002, and the Saint-Jean-Eudes parish was annexed to the Saint-Charles-Borromée parish in 2014. In 2022, a City of Québec assessment rated the Église Saint-Rodrigue as having good heritage value.
