The territory was part of the seigneury of Rivière-du-Sud, granted to Charles Huault de Montmagny in 1646. A man named Lecolombier settled there briefly in 1696, but settlement mostly began in the early 18th century. In 1709, Pierre Blanchet donated land, and a chapel was built in 1713 north of the Rivière du Sud.

The parish, whose boundaries were set in 1722, was placed under the protection of Saint Peter in honour of Pierre Blanchet. First served by the priests of Saint-Thomas, it received a resident priest in 1751. On March 25, 1776, during the Continental Army’s siege of Québec, the Battle of Saint-Pierre took place near the village between two groups made up mostly of Canadian militiamen.
The current church, the parish’s third, was built in 1784 and 1785 following the model promoted by Bishop Jean-Olivier Briand. Thomas Baillairgé redesigned its bell tower in 1839. It was classified in 1972.
The municipality was created in 1845, abolished in 1847 and restored in 1855, and the parish was canonically erected in 1848. The post office, opened in 1852, bears the name Saint-Pierre-Montmagny. The cemetery, laid out in terraces on a rocky outcrop from 1908, is now a cited heritage site. In 2013, the parish celebrated its 300th anniversary.
